I don't think you missed any explanations, but it's always been implied. I've been doing mini acchive binges of early strips and Tepoz tells Monica that he wrote code into the girls when he differentiated thier personalities that prevented any one glyph reader from controling the GGGs. Monica's death counted as a sacrifice and circumvented that rule. She has full control over Bud, Brandi and Jin. She has used that control to grant them free will and allow them resume normal human lives. There is one instance when the girls were still in thier drunken college girl phase where Bud was remembering what happened to her at the hands of the Lanthian Priests. She begged Monica not to make her relive it. Monica used her power over Bud to order her to tell M what happened. It was clearly trumatic for both women, and Monica has not used her ability to command the elements of the Chimera since. Shelly is a shape shifter. Her true form is that of a Sphinx. Her human form is pretty much what she wants it to be, I'd bet. I think the short do is real and not affected though. After the revelations about her mother, she'd want to distance herself from Bia as much as possible. This is just out and out stating what has been apparent for years in the comic strip. The portal between this world and the next. Or at least the Demon world, which is close enough. And she was the GLaDOS one to see it closed.
